This remains a big problem within linux, and there does not seem to be a good work around. The issue is with maya and its inability to stop evaluation. What happens is when a node is deleted, the scene is automatically updated. A node that expects an input it no longer has, evaluates on null data and crashes. This unwanted evaluation occurs on a per node basis. Unfortunately, you can not test for this because the node still see the connection as valid during the delete cycle.

People have come up with methods of deleting but it involves meticulously deleting one node at a time.

It easiest just to block the objects you no longer need.
